In Contra heeft de kwaadaardige organisatie Red Falcon een basis gevestigd in het Amazonegebied met als doel de mensheid uit te roeien. Twee commando's, Bill Rizer en Lance Bean, van de Contra-eenheid van het Earth Marine Corps (een elitegroep soldaten gespecialiseerd in guerrillaoorlogvoering), worden de jungle ingestuurd om de vijandelijke troepen te vernietigen en de ware aard te ontdekken van de buitenaardse entiteit die hen controleert.
